A Universe is the bottom layer of the Megaverses Theory. It consists of all the space and matter inside of one reality. There is believed to be an infinite amount of Universes, in this Multiverse or others.
Definition: all existing matter and space considered as a whole; the cosmos. The universe is believed to be at least 10 billion light years in diameter and contains a vast number of galaxies; it has been expanding since its creation in the Big Bang about 13 billion years ago.
What is a Multiverse?
The multiverse is a hypothetical group of multiple universes. Together, these universes comprise everything that exists: the entirety of space, time, matter, energy, information, and the physical laws and constants that describe them. But the layers do not stop there, they go far beyond that.
Definition: an infinite realm of being or potential being of which the universe is regarded as a part or instance.
What is a Megaverse?
A Megaverse is a collection of several different Multiverses, either a finite or infinite amount of them, usually each having different properties and interuniversal laws, such as different cosmic events being possible, such as Big Booms, etc. I do believe that the layers go higher, but seeing as they have many different names, such as Gigaverse, and there is way more layers, I have not added them.

What is a Omniverse?
A Omniverse is a concept that consists of everything from Multiverses to Megaverses. It is the largest existing concept in the technological world that includes all elements of Multiverses and Megaverses. Many writers use this concept to encompass all stories within their continuity.
Definition: The omniverse is the totality of all possible multiverses, including every conceivable variation and combination of universes and realities. It includes all metaverses and multiverses, whether they are interoperable or not.
